What else should I do

Per my earlier post, my motor needs a rebuild (spun bearing or something like it). I've finally gotten the engine out of the car. But this meant taking off the exhaust system, half-shafts, transaxle, adaptor plate, clutch, etc. So basically my engine bay is empty.
My question is that with 7,000 miles over about 2 years, what maintenance tasks should I do.
Some basic (and maybe naieve) questions:
- are there any bolts that I should replace instead of re-using? (e.g. half-shaft bolts)
- should I re-grease the half-shaft U-joints?
- should I replace the clutch? Or the clutch bearing?
- anything on the exhaust that I should not re-use?
- anything that I should re-lube, given I have more access right now?

There are no bolts that need to be replaced unless you find them damaged on inspection. Any that had Loctite on them should be well cleaned ready for a new application.
You could add some grease to the shaft joints but more important is the cover them so no dirt or dust can get in.
At 7K the clutch should be fine but it is there in pieces so easy to inspect. Burns, discoloured, grooves etc.
Apart from replacing the gaskets check the joints for leaks and the rubber mounts at the back of the boxes.
The clutch pivot needle rollers can have a little LM grease when they go back in.
In light of someone’s recent problems an inspection of electrical joints may be time well spent.
Clean fuel filters.
Clean Accusump. They can get sediment in them which can increase wear.

I would just fly Steve over and get him to do it 
Only one thing to add.
When the half shafts go back with their new grease, it might be worth using some kind of gasket sealant on the mating faces as I've found out the hard way. At least it was obvious to see where the crud was coming from!
Also check condition of engine mounts.

I did notice that I had a nice line of gunk sprayed vertically up the back of the engine, suggesting that some of the half-shaft grease was leaking out and getting flung out. All the bolts were tight (one binded, but I did get it out).
So what sealant should I use on the half-shaft mating surfaces?

I would use Hylomar Universal Blue (developed by Rolls Royce ...aero engines I think) http://www.hylomar-usa.com/.
