Only getting spark on two cylinders

Hi,
I’ve just rebuilt my mk1 1.6 engine after some compression issues and now when trying to get it started I’ve found that only 2 of the spark plugs are firing. Swapping the two wires marked in the photo changes which side of the coil pack works so I’m assuming the coil pack is not the issue, I’ve checked the wires with a multimeter and they aren’t broken. I’m also running the car on an ms3 mini ecu, so I’m not sure if maybe there’s a setting in tuner studio I need to change or if maybe the igniter is the issue. Would love some insight before I start throwing money at parts to get this thing running.
