Why would a 600d on auto, and on flash, std 18-55mm lens start producing darkened images on flash?

Because you're using burst mode so the flash doesn't have time to recharge between shots?

single shots, flash fires, and i reset to "factory defaults"

in a non-auto mode i can adjust flash exposure and correct the lack of light on the subject ok

just removed a filter off the lens and it seems ok now....

When you say it's on auto, what settings is it actually using when the flash photos come out dark?
