The other half filled in a tax return on line earlier this year and we calculated that she owed HMRC a small amount. Long story but an underpayment from a couple of years ago was never fully corrected.

Logged on to the Self Assessment site to pay the underpayment today and the 'Account Current Position' is showing that she has overpaid by a small amount.. The paper statement from HMRC requesting payment was from 4th Dec yet the account on line (presumably up to date) is showing a refund due.

Will the on line account balance be taking in to account previous years & therefore should be correct? Or should she just pay the amount due as per paper statement & as calculated in the tax return?

We could of course call them but I am trying to avoid the hour long wait for the call to be answered...

Have you checked whilst online whether the historical underpayment is coded out in the 12/13 tax year rather than the 11/12?

This would explain why an underpayment in your mind is actually an overpayment, as you may be thinking the historical amount was being collected last year when it wasn't.

Other than that, I would need to see your records to offer any further assistance.
