What's upsetting is your car copy across whole car designs. It has to be brought over vinyl group by vinyl group. Pita!

I've been just grouping each paintjob as a "side" and then saving them as a layer group. Am I right in thinking I can ungroup these ago to fine tune any alignment issues?

Yes you are, but you should be able to keep them as one group to align them and ungroup them to fit them on to different cars.
