having read the article, I am completely unsure what these bots are doing.

anyone any insight into exactly what is going on? does each one have an operating system they are all trying to hack into? or is it a series of tests to get past a problem?

Basically the bots are trying to find inputs which crash the target programs, and to generate new versions which are secured against those crashes. Typically you would find an input that crashes a program by chucking loads of semi-random data at it (Fuzzing), but obviously these bots are way more complex than that.
