Cooling system trouble - Please help.

Hi guys, my damn cooling system for some reason refuses to work properly, I wondered if you could give me some advice...
As you can see its not a Radical, but I gather its system is similar - 1299cc Hayabusa engine, dry-sump with electric water pump, front cooling.
The problem is that the pump randomly begins pumping air and hence it overheats. I have removed all the air from the system(or at least as much as possible) but the reservoir is not the highest point so I think that might be causing problems?
Any advise would be greatly appreciated;
-Does the waterpump need to be on the hot or cold side? Should it be mounted as low as possible?
-Should the reservoir be the highest part of the system? (This is not practical) How do you guys evacuate air from your systems?
-When its playing up, I notice one of the tubes into the rad' is under pressure and one not, the rad' has a thermostat which controls the operation of the fan, do you think this could also block the flow of water?
-I have already replaced the pump, and drained & re-filled the system - so its not that.
