Lexus wont start after disconnecting battery. Immobiliser?

I need your help if you can. I have a 2001 GS300
After disconnecting the battery, it does not want to start. I suspect I've upset the immobiliser.
The remotes still function ok, and lock/unlock the doors.
I looked on various Lexus forums (which are mostly US) there seems to plenty of procedures for programming new keys, using an existing working key. I've looked through a few, and none seem to fit exactly my problem.
Hope I have explained the problem correctly. Any Lexus Tech's know the answer?
