2004 Toyota celica GT will the GT-S transmission work right?

My celica recently messed up after a launch, my First and Second gear do not even try to go into gear (I only have 3,4,5,reverse & neutral) I have a Six speed transmission out of a year older GT-S but the motor in both cars are exact, but im not understanding if i put the trans in and i don't have the room to shift into sixth or if it will matter? Maybe gear ratio difference will break something or kill the power,i just want too know if everything will work correctly (Like a GT-S would). Pretty much to my knowledge EVERY thing mechanically is exact on both cars, except one is 5spd and the other is 6spd. That being said the only diff. is that the 6spd puts out more torque and horsepower because of transmission.?.? Thanks for any help!

GT and GTS have completely different engines, just happen to be same cc.
