The two tailpipes don't exactly line-up with the indents on the rear-under bumper sill - at least, one does and one doesnt. Looks a little weird - is this normal? How do I rectify?

Normal, hard to rectify unless you want to spend ages. They expand a lot when hot, so stick out more. If you have a ramp I'm sure you can bash them pretty straight. Most with seperate sports pipes are like this though!

Bashing might be a little harsh!

If the pipes are mounted in any way like the Chim, its just a case of tightening up a locking nut mounting the rear pipes to a rubber hanger. They are infinitely variable in that the rubber squashes the more you tighten, so its pretty easy to tighten one more than the other. Get it up on a ramp or over a pit and it shouldn't take more than 10 mins to get them straight. I had the same problem with my Chimaera for 4 years, only put it right after I removed the exhaust to clean up chassis.

The tailpipe hanger is adjustable vertically using a top & bottom nut arrangement, but as I discovered, if the pipe is not aligned correctly at the joint forward of the rear axle, the nuts may adjust, but the pipe will still hang out of line (just lower! ). You may need to loosen the joint, lever it about a bit to get the line, at the same time as setting the height via the hanger adjuster. If so have some high heat jointing putty available as this will both seal the final joint better and help to lubricate the movement if you put a bit in first.
Hope this helps
