GT Alarm, sort of broken

I have a GT alarm in the Cerbera, it has the following problem. On my normal run into the office (about 8-12 miles depepnding which way I decide to come in) the car gets warm, runs well etc. I get to the office, or back home, turn the car off, blip the blipper and it locks.

I did a couple of 50mile trips yesterday and after each the alarm would not set for a good 10 minutes, neither would the blipper unset the immobiliser.

Any ideas? I've tried pulling the fuse to reset it but don't think that helps.
