Driver's window (again) - won't go fully up, about 1cm short

My driver's side window is causing me pain.
In Aug I had the car out and got caught in the rain. The day after the window went down under it's own steam, but wouldn't go back up. It was due in for a service, and the door encoder was replaced. On collection it all worked fine, happy days.
Fast forward 3 week and my next use of the car and the window went down a little (about 1cm) and then stopped when I opened the door. Absolutely no action, up or down from the window controller. I removed the cover from the door latch and tinkered with the microswitch and the window came back to life.
However, when the window goes up, it still stops a bit shy 5-10mm of being fully closed. Window goes up and down on demand and when opening and closing the door, but just missing that last cm.
I've taken the door card off, and it looks to me as if the the felt guide has completely come out of the runner, but I don't think that's affecting the closing of the window.
I understand the EUC counts the number of revolutions from the window motor to know where the top and bottom of the windows is, but I how can I get that to reset given that I can't get the window fully up?
