Have you followed this instruction after replacing the fob battery?

When the batteries in my key fob were running low I got a warning message on the dashboard.
As you have changed yours already and the car starts this seems unlikely to be the problem.
Try locking / unlocking the car without using the key fob but rather with the button on the door handle.
If that works it might be a fault with the receiver in the car?
