Really amateur question so I apologise.

But can I use any water based engine cleaner or do I need a specific one?

Alcohol based, IPA - http://www.maplin.co.uk/p/isopropyl-alcohol-400ml-... is what you'll want.

The main contaminants will be stuff like oil, so you'll want something that will cut through it and leave no traces.

The alcohol evaporates pretty quickly.
You could catefully use something absorbant to suck up the wet alcohol/ oily residue before it dries but just be careful.
Just touch with absorbing materiel/ tissue/cotton bud. No pressure or rubbing.
