Valletta is the obvious choice the fortifications are impressive and you can do the whole templar thing, Medina / Rabat is a very nice small town, especially the old town.
The blue lagoon is a must on Comino for a boat trip and I really liked Gozo, the azure arch is very picturesque.
Lots of churches and cathedrals all over both islands, including the huge domed church in Mosta.
If I were to go again I would stay in Masalform, very pleasant.

When I went a few years ago my highlight was the two days we spent over on Gozo! just hop on the ferry! rabat is a nice old town on Gozo and the small inland sea and coastline in the west are very nice! The Malta capital Vallenta is very pleasant though the resort area where we stayed in on the edge of Sliema was grim! the local food over there was excellent!
