Transferring through Abu Dhabi, how does it work?

To add to the reply above, if your boarding pass has your final destination on it, this is where your bags will also be sent with no need to collect them along the way.
Follow the transfer signs in the airport. Some airports require a secondary security check, others don't - Just depends on how they run security there.

I did exactly that route two days ago (in Thailand awake early doors as I write) and I also travel to Manila on business and go via Abu Dhabi on Etihad.
Simply follow the transit signs but be aware the queue through immigration can be long but does flow quite quickly.
Depending on where you’re sitting on the aircraft you can use the fast track line and you’re through in seconds. The security chap on the entry to fast track didn’t even look at our boarding passes, we simply walked straight through, so possibly worth a go if you’re not flying business!
The new terminal is huge and lovely, the new Etihad lounge is also rather nice, decent food etc.
2 hours is plenty of time, as it happens we were delayed at Heathrow by over two hours on Wednesday (just stop oil being pr1cks again) yet were only 30 minutes late landing and we still managed 45 minutes in the lounge before walking to the gate to board the aircraft for our flight to Phuket.
