I am thinking NHM maybe a Bit dry, I am from London and got taken to them a lot as a kid both by parents and school trips, they are a great asset to London.
Other option is the London Transport Museum as he loves anything that moves!

Brands Museum in Notting Hill?
Transport a good shout.
Bit out in the boonies, Horniman Museum in Forest Hill. Has lots of activity rooms for kids where they can try musical instruments etc. Spent hours there with my daughter when she was that kind of age.
Small zoo in the gardens too.

I’ve taken my 2-3 year a lot over the past couple of years. He much prefers the NHM for the stuffed animals/fluffy dinosaurs.
Worst case, you can nip out of one museum and into the other (although may need to pre-emptively book a free ticket).
My tip would be to get there as soon as it opens, as they are brilliant to wander around when they’re relatively empty. Book a (free) ticket in advance.
ETA: My son loves the LTM, there are quite a lot of things for 2 year olds to do there too (drive a bus/train etc). It’s about £20 entry but you get an annual ticket.
ETA2: If you’re driving down from the North, RAF Hendon isn’t far from the bottom of the M1 and is great for 2 year olds - even if you just pop in for an hour or two (also free admission).
