A bit cheeky I know but I was wondering if I could pick the brains of our resident AV experts!
I have a
PS3
Denon AVR 2309
Epson TW1000 1080p Projector
and sundry other stuff,
I have the ps3 connected to the denon via hdmi and the denon to projector via hdmi, now when quitting a game or starting a bluray the display goes blue (no source) and the sound "thumps" on and off for sometimes over a minute before the ps3 seems to right itself (never happened when connected directly to the projector) and sends video and audio to the amp once more.
Are there any settings that I can do in the ps3 or receiver to stop this happening?

I'm not sure to be honest, we dont do an awful lot with PS3s, usually just provide provision for them to be added at a later date.
Its probably some sort of syncing issue between the PS3 and the Amp in so far as the amp isnt coping well with the sync signal disappearing and then reappearing.

It sounds like the Denon and the PS3 are set to different resolution settings.
It may be that the PS3 is trying to get back to a default that 'just works'.
I would go back and check the resolution settings.
I had a right palava a couple of years ago similar to this with my TV when it would switch between aspect ratios, ended up having to connect directly to the TV and leave out the switching amp.
As has been said, a good workaround would be to connect the HDMI direct to the projector and use the optical for sound.
It may be that the PS3 is trying to get back to a default that 'just works'.

well projector has only one hdmi input so I can't just use it for my PS3, my cable box is being upscaled by the denon and fed out via hdmi.
There is no way I am going to be using an optical for my PS3 sound, I have used it this way before and it just doesn't compare! Besides it defeats the point of having a £500 receiver.
I was thinking that it was resolution based, I might try deselecting all the resolutions I can other than 1080p on the ps3?

If you have the amp set up properly and you are using an optical cable that costs more than a tenner, but probably less than £20 it will sound fine.My receiver is fed by optical with a bog standard cable and sounds astonishing. You are fine feeding optical into anything even ten times or more than the cost of £500.
The only thing you will lose out upon between that and the HDMI input is the difference between maximum bitrate DD and DTS and their HD equivalents for blu-ray sources. However, even in testing in the 'ultimate' listening room with golden ears you would be hard pressed to tell the difference.
As Plotloss has said, and as I have said before there is most likely a resolution issue that can be fixed. Failing that, an optical cable for the sound is a more than adequate workaround.
The second issue that I have just thought of may be the amp synchronising with the audio over HDMI. My PS3 defaults to Pro Logic II when it turns on before changing to the better standards when a game or DVD/Blu Ray is played.

Every high end install i have been on splits the HDMI pic with audio. Don't deselect all the other PS3 resolutions.
Blurays and XMB will always default to the max supported (in your case 1080p) anyway.
Games which 'support' 1080p will have nasty software upscalling, games which are truely rendered near or at 1080p (GT5:P, WipeoutHD, etc.) would have output at 1080p anyway, and games which only support 720p will display at standard def!

IME, the thumping sound is almost certainly caused by the HDCP handshaking going on between the display when HD content is stopped or started.
You could fix it by using the optical output and turning the HDMI audio off, but will not have the benefit of the HD audio.
You could mute the processor until you get a picture from the disc or are able to turn the PS3 off after games. Unless your processor is customisable wrt sources etc, you may have to "perform the human macro" every time you want to use either though.
