A trip to Petra has got to be near the top of the list for anyone visiting Jordan. Don’t just do the touristy donkey ride down to the Treasury but pack your walking shoes, explore and take in some of the other structures such as the Monastery. Arrive early or stay late to experience the Treasury without the crowds.
Wadi Rum is also worth seeing. We camped overnight there in a “Bedouin” tent, just my wife, me and a couple of ancient looking Arabs who looked after us which was very good.
Lots of history in and around Amman, Jerash is worth a look if you are into the archeological stuff.
The Dead Sea already mentioned is also worthwhile, nothing will ever prepare you for how salty it is!

Not sure if you've already finished your trip but a little while ago I did a 7day self-drive, self-planned tour of Jordan, I turned it into a PDF guide and a dozen or so others have used it over the years and found it really useful.
