emirates paid upgrade

i have a flight to NY on tuesday, 12.5hr stretch and lightly loaded in economy so hoping to upgrade for a decent price only it wont let me do it on 'manage my booking' as its been made by our travel agent.

anyone here know which is cheapest - upgrading early, at check in or on board?
