Kia Sorento.......a story and still not convinced

I have a 2009 Kia Sorento, and have had it from new. 2.5 TD
I have an issue with the car and can't pit my finger on it.
It just feels like it runs rough.
When its out of gear and coasting it is very unrefined but I can get in my Jag or Audi for refinement, therefore I can live with it. However......
When it is in gear and under load it just feels rough, almost like a delicate misfire.
There is a service bulletin regarding tyres, if you replace just two it constantly tries to engage 4x4 mode as the car is convinced it is slipping due to the difference in wheel diameter.
So I put new tyres on it. Still had an issue.
Then got checks done at Kia for Injectors and valve compression,all good.
Finally after a lot of to and froing Kia said its rare but they think its the Dual Mass Fly Wheel. £2300 thank you.
I got into a scrap with them and as it was just out of warranty they agreed to supply the flywheel (£1400.00) worth free of charge if I bought a clutch and paid the labour. So I did this.
There is a massive improvement but I am convinced I still feel a misfire sensation....
It has been serviced and had a fuel filter....
Anyone got any thoughts on this ? Or can recommend a top notch independant in the NW ?

Its going back to the dealer who has agreed to look at the fuel tank, the interior of the older models peeled off putting debris into the fuel, he feels mine is too new for this issue.
He is also going to reprogramme the injectors.
Then we may look at the fuel pump, what I just don't get is that the fault is not apparent when the car is out of gear no matter what the rpm is.....
I am starting to think gearbox issue, as my missus was driving it one day and went to change gear, heard a "ping" noise and the car wouldn't go into any gear. She stopped and started again and the car changed gear normally. What I don't know for sure is whether the current fault showed itself directly after this event.....

I had a Sorento new , back in 2006 , every now and then you would get a strange shudder through the drivetrain. After numerous trips back and forth to the dealers it turned out to ba a tranfer box problem which turned out to be a rather common fault. At the time the sorento owners club ( yes there is one) had a lot of tech info regarding this. Good luck
