Ive been a fan of progressive rock for a long time, although i mostly listen to stuff from the 70's/early 80's/
However I have been discovering a lot of good recent prog music as well.
Favourites so far are.

Phideaux - Doomsday Afternoon
Ritual - The Hemulic Voluntary Band
Karmakanik - Whos The Boss In The Factory
The Tangent - A Place In The Queue
The Tangent - Not As Good As The Book

Anyone else got any favourite prog albums from the 2000's.

Another +1 for Porcupine Tree. What kind of prog do you like and I'll recommend the most appropriate PT album / tracks.

Pineapple Thief and Porcupine tree are quality. Some other good stuff from the past few years worth listening to are:
Credo
Riverside
Shakary
Zen Carnival
and Sylvan...
... But you will never better Marillion for consistently producing excellent albums.music

Porcupine Tree are great (although less good recently IMHO) but not prog in the traditional sense really.

I bought a Pineapple Thief album on the strength of one track "Remember Us" which is epic, but the reset of the album was a bit limp IIRC.

Modern prog:

Dream Theater
Spock's Beard
Transatlantic
Threshold
Arena
IQ
Pendragon
Liquid Tension Experiment
Ayreon
Jadis

The first Pure Reason revolution album was fantastic. They seemed to disappear after that, but I've just done a quick search and they released a new album this year apparantly. Has anyone heard anything from it yet?

'Baroness' are worth a listen if heavier music is your bag. It's not prog in the traditional sense but it's damn good.

Amor Vincit Omnia is definitely worth a listen, the band seems to have moved in a more electronic/synth sound. I think it's a great album but many fans of the first album have been less than enthusiastic about the current musical direction.
