you mean John Frusciantes guitar distortion?

if so it sounds like he's using a fazer or similar foot pedal (Whammy, cry Baby wah wah etc) effect there (if you like that sort of stuff check some of Tom Morello's (RATM/Audioslave guitarist) instructional vids on YT!)

It does not sound so much like Wah but I am not sure. I do mean Johns distortion.I like his style and sound very much and also I know Tom Morello and like his playing also

Doesn't sound like a phaser in that particular section (although it is a phaser in the run up to 3:11). It could be an "auto-wah" where the signal is controlled by how hard you attack the strings?
