Jeep Patriot - battery warning issue

So the O/H's Patriot decided to throw the battery warning light on Monday while out and about, got home and I popped the bonnet, engine off and the battery was reading 11v and dropping, started the motor and had it revving no change it the voltage so my guess was the alternator....
Luckily there's a garage over the road so popped over on Tuesday morning and dropped they keys in, when I get home they're still open so go to check how they're getting on, as I guessed the alternator was duff and a new one had been fitted... Great! However with the engine running the alarm goes out but after say 20 mins it returns, the battery is still being charged though?!?
Ideas?
