I've got a mk2 1.8 engine in my hill climb racer, its still a WIP but starting on the wiring over Xmas. It will be using Mega squirt MS2-extra.
I started off with a mk1 1.8 doner and used this to mock everything up. I then had the chance to buy a much less galactic mileage mk2 engine so will be using this. i have the loom from the mk1 doner and while i will not be using 90% of the loom i still need the engine side of it.
The mk1 has the cam sensor on the rear of the engine (inlet cam) the mk2 has it on the front (exhaust cam) which has a different connector.
Could i still use the mk1's cam sensor, which would be much easier for wiring. The mk1 looks to be almost like a distributor type thing, where as the mk2 is more of a sensor.
It just really means me finding a mk2 cam sensor plug really if i have to go that way.

The cam sensor on my MK2.5 just wouldn't work with me Emerald ECU as it only has 4 tabs on the crank pulley
AIUI, the stock ECU uses a combination of crank and cam sensors to work out engine position
As a result I've now got a trigger wheel and crank sensor and use those rather than any of the original sensors

The MS3 can run full sequential with just the CAS unit on the Mazda engine although the original loom does not allow full sequential as the injectors are wired in pairs so you will need to do some mods. Not sure if the MS2 extra code can but I suspect so. Just tell the software you are using a 4G63 cam angle sensor. 4g63 has 2 outputs, one represents crank angle and the other cam angle.
