Mx5 mk2.5 alarm and deadlock not working 'HELP'

I have a 2003 Nevada mx5 1.8 and the other week when I locked the car I noticed that my hazards did not flash but the car still locked, so I opened the car to check my indicators and hazards were working and they were all fine. The next day I put the roof down and the windows then locked the car to see if i could make the alarm go off by opening the boot from the centre consol but with no joy. My car still starts and drives fine so it can't be linked to the immobiliser.
Also the deadlock will not work.
Any help would be great.

Make sure all the door, bonnet & boot pins are working. It won't set the alarm if it thinks any of them are open.
