How do I get my tyres to seat properly?

Hi Guys,
I've got a problem at the moment which I've never had before. Having repaired punctures on both wheels recently, I had what felt like buckled wheels. On closer inspection, what has happened is that over a length of about 3-4 inches on each wheel the tyres have stayed closer to the rim than elsewhere, effectively creating a flat spot.
Does the above make sense? If so, can anyone tell me how to fix the problem?
