Problems after Mini One repair

I took my 2004 Mini One into the garage to have the power steering pump replaced as it was running on when the car was turned off and draining the battery. I had to jump start it to drive to the garage but everything was fine at this point.
When I went to pick up the car, the boot wouldn't open and the left hand indicator wouldn't work property. The garage said they're almost certain the central ECU (I think that's what it's called - whatever controls the locks, indicates etc.) is fried.
Now it was fine when it went in. They took the battery off to recharge it before replacing the steering pump.
When I collected it, everything was working fine but after engaging the central locking, the faults re-appeared.
Anyone seen anything similar?
