I believe the factory built R53 JCW all came with the JCW brakes and suspension as standard, but very few of these were actually built. They only became available in 2006 towards the end of R53 production, the vast majority of JCW were retrofitted, even if ordered with the tuning kit option from new. These cars may or may not have the JCW brakes, it was a separate option.
Standard discs are 276mm if I recall, and 294mm on the JCW R53 I think but definitely on the R56S, the brake pipe fittings are different on the latter.
The R56S JCW Brembo brakes fit the R53 as do the R56S but the back plates don't fit the hubs and the sensors should remain the R53 type
Also the R56S JCW Brembo brake kit included larger rear brakes which use 280mm discs instead of 253mm.
This was the only model to have larger rear discs, and even the new F series which has 350mm Brembo fronts only has 250mm rears now.
The Brembo kit for the R56S JCW is still available and I can help with a vat inclusive price of £1320 if interested. The R56S standard front kit can be had via dealer or aftermarket, but the carriers are different and difficult to find in the aftermarket. I fitted these to mine new in Feb, but will be fitting one of the JCW kits as above soon instead.
The R56S brakes are a good option on the earlier car.
Actually, I can't remember where I read it, but I have a feeling the R56S brakes although the same size disc as R53 JCW, may have different piston sizes, but that could be wrong, just recall this discussion from somewhere.

I think the R53 JCW and R56 S callipers are the same, although the carriers are different...

Sussex Road and Race upgraded mine for £408 all in (second hand callipers/carriers plus rotors, lines, pads and new fluid - oh and some vital red paint!).

Yes, I destroyed my standard front brakes during one day at Snetters and one at Goodwood - they were brand new before hand and the pads were badly cracked when taken off... hoping the R56S brakes will fare better.

I used a set of front and rear standard spec pads (Brembo) at Oulton in Feb, total 120 miles. That was with the R56S fronts, and all new discs, it won't be a habit so just renewed with standard BMW pads.
The standard wheels in certain versions will go over the R56S JCW big brakes which are 316mm front and 280mm rear, R112 and R97 for example. I don't know where you'd buy new big brakes for the 400 mentioned above, I would suspect they would have to be used, and most likely for sale for a reason perhaps.
