F56 Cooper S Engine Replacement

I have a 15 plate (6 month old) Mini Cooper S manual with less than 4k miles on the clock. Recently started to experience an issue with the clutch, where it would stick to the floor and not return to the normal position after changing gear. This would be resolved by lifting the pedal back up with my foot. It seems this is related to a crankshaft issue and there and mini have a quality enhancement for this - engine replacement. The issue I have is that it is a new car with hardly any mile on it and a new engine would for sure hit resale (this is a not a classic). Has anyone else experience this sort of problem, my line will be for Mini to get me into a different car - auto rather than manual to avoid this happening again. Auto would not be my preference but I really like the Mini as it suits my needs for a second car perfectly.
If your looking for a used car both with similar spec and one has had an engine replacement early on and the other one has not, I would not go near the one with the engine replacement. Maybe it is just me but I would wonder what else might be wrong with the car. I typically keep cars for < 2yrs and mileage on sale would be 10k miles. So not dealing with one car that says 40k miles with a recent engine change vs the other than has done the full 40k. I would argue that it is cause for rejection considering age and mileage of the vehicle and the part that is being changed. We are not talking about a wiper motor here.

How would you know it had been replaced anyway? You'd never know. Nor would anyone looking to buy it, nor any dealer that you treated the cat in with. It doesn't affect value IMHO. I can't see how you can reject a car that isn't faulty (ie mini will have replaced the engine so there will be nothing wrong with it)
You would know because when you check the warranty work on the car - I do that on any used car I buy by calling Customer services or dealers who have serviced the car. Interesting to see that no one thinks this will de-value the car at re-sale. I guess the acid test would be for the Finance company to opine on whether they would be out of pocket considering they are guaranteeing the future value at X price in Y years.
Many dealers won't give you that information, citing data protection etc. Some will just confirm the service history is genuine but hey ho. A buying guide dealer won't know/care when you trade the car in.
