Water in Drivers footwell

I am having a problem with water getting into the driver and rear footwells on an 07 Mini cooper. Has anyone had this issue? The water seems to be clean, so I suspect that it is rain water, I can't find any sign of it coming in through the door seals or the side windows, it seems as if it is coming up from under the floor ???
I have had a problem with a much older mini. There are two things to check.
1 is the window closing properly when the door is closed (this can be re-set if required quite easly).
2 On the A post the body work there is just a cover. Check that the cover (its plastic) is not split or broken, check under the door seal as this is were it mounts. They are easy to replace and cose about £40.
