Hello There
I own a 63 Silver Cloud. I find the brakes fine so long as they are set up properly. On mine the smaller master cylinder was inoperative which meant that the rear pistons on the front brakes didn't function. Not immediately obvious so worth a check.
Again the gearbox is what it is I guess for its age, mine's been rebuilt so works ok but a 'lock up' function would be nice. I guess the obvious upgrade is the 4 speeder introduced in the 90's or ever the 6 speed introduced around 2007. These however have electronic brains so I guess will need to communicate with ABS, traction control etc. not sure how easy it is to bypass that gubbins....
Shame as it seems, these cars make great candidates to go electric in the future. Their whole essence is a smooth silent ride, and likely to be the only car where you'll save weight!
Good luck and let me know how you get on.
