The bigger battery should run 50% longer than the smaller one, but that is not always the case. If the battery uses the same type of cell by the same manufacturer (usually sanyo) then you will not get any more power just a longer runtime. Some cells can have a different reaction time and seem to give more kick when it is needed.
A "matched" set of cells will hold it's power right until the end, when it dies suddenly. A regular cheap pack will loose performace in a more linear fashion, so getting quite slow early on. This aspect is as important as total run time. I used to use 3300 sanyo matched packs for this reason. I think they have move closer to 4000 in capacity now, as this was a few years ago.
