The manual suits the D5 well, and is more refined than the auto (you can keep the revs low and use the torque rather than having the auto kick down). However, you have to live with the foot operated handbrake, which is a bit of a pain.
Your wife might find it easier learning to live with an auto than using the handbrake!
The car is £1250(?) cheaper to buy, and will probably be worth a similar amount less when you come to sell.
They're not necessarily harder to sell - more people want the autos, but with so few manuals around when they come on the market they sell fairly swiftly.
A new XC90 is great value at the moment with the current offers on the table, but unless you need the 7 seats I'd buy an XC60, as my family have just done with Volvo Chiswick.
