I've read that the changes to the engine in the Elise II are just an ECU change. Anyone know if this could be retro fitted?

Not just the ECU.....
Throttle body is now Metal.....
As for retro fit....If it can be done it will be
expensive.....try Emerald of Lumention both offer direct replacement ECU's....
