Hard pedal, noisy brakes Exige

Have an 06 Exige S, which I fitted AP 305 discs to the front and 295 rears about 1 year ago. Standard calipers though, not 4 pot.
Ran RS42's for about 5 track days, and obviously it was a noticeable improvement.
So recently decided to step up to RS14's, and ran them last night for the first time at Brands Indy circuit.
Oh, and I also bedded these in exactly as recommended on the various Pagid reseller sites.
After about 2 laps, pedal went very hard and I just wasn't slowing down, accompanied by loud vibration/graunch that got worse the hotter they got. Backing off for a few laps improved things again, but the minute I leaned on them again I'd massively lose confidence.
Perhaps Indy is worse than normal on brakes. I've really only done Brands GP, Anglesey and Bedford with the RS42's and I never had a problem with either fade or pedal feel. And I've never done Brands Indy with the RS42's to compare directly, but certainly it would seem I'm having a major heat issue with the current setup.
Any suggestions? Should the discs have been changed before I installed the RS14's? (they looked fine). Am running proper fluid, although can't remember what at this stage, and this is regularly changed.
