I've written a few bits on the IPS and SPS gearboxes in the Evora and the Elise respectively.

The Evora GTE also uses the EA60 box with SMT automation. Both the SPS and IPS systems are controlled by the same Transmission Controller Unit (http://issuu.com/lotuscars/docs/lotus_controllers_r1).
In the Elise SPS the SMT setup appears to adds around 5-10kg. The U660E is quite a bit heavier, is presumably larger as well, and in the Evora IPS needs a separate cooler, so I'd guess the decision is down to size, weight and packaging in the smaller Exige S chassis.
That and they still haven't sold any SPS equipped cars yet. I wouldn't be surprised if that the Evora IPS was effectively a stop gap with a fully developed gearbox so they could get an automatic Evora in to the market a year or two before the SPS package was ready.
