SAAB 9.3 Convertible roof

It was sunny and hot. Decided to take my wife's, 2003, 9.3 convertible, rather than my nice, nearly new, but dull, Volvo V60. The roof started to go down then stuck halfway and "Check Soft Top" error on display. No amount of fiddling with the buttons would do anything so I tried to move it manually. This went OK until I tried to push the soft top cover down. There was a "crack" sound and it flopped into place. Turns out I had snapped the pin which joins to shaft to the motor. I tried without success to remove the broken pin so I could put a new one in but couldn't so took it to the local garage who removed it.
I have now put a new pin in and everything seems to be working OK. The roof will go down and stow properly but when you try to put it up again, the fifth bow will not latch down into the soft top cover and the "Check Soft Top Cover" message appears on the display.
Now it is fairly obvious that the locking of the latches in the soft top cover are mistimed, you can actually see them across the slots but I have no idea how to get the thing so they latch after the 5th bow is down NOT before as it is now.
Can anyone help. My wife's car has been in the garage since, it is covered with swallow s
t and she (the Missus) is not well pleased.
