Terms and conditions show upto and eqal 3.5 T is same as car. You may be asked to prove the Gross weight if an attendant decides otherwise.

This is based solely on experience rather than legalities, but when I have hired a high-top van – way below 3.5 tonnes, I have been charged more than a road car. When I tow my track car with a road car, I only ever pay the road car tariff.
I think that there is a IR beam near to the pay-point set at about 1.8m and that triggers the additional charge. Some peages have ticket spitters at 2 heights and the top one activates when you are using a tall vehicle.
Using a dynamic weighbridge to decide the tariff would be a much greater technical challenge (you need to stop to for a static load or accurately add individual axle weights for the dynamic load) and this would leave them open to appeal - Weigh the truck after you unload it a bit (3.4T) and claim their equipment is faulty. Vehicle height is pretty indisputable.
