I'd say iTunes with one big caveat. Apple's DRM means, for me, I can't play the songs on my Squeezebox. Therefore, I either have to hack the tracks (a bit tedious and flaky) or get stuff from Allofmp3 but only if its either music I wouldn't ordinary buy and am taking a punt, or just for the odd track. Nearly all of my MP3s come from ripping my CDs/albums.
There are a few independents who have proper DRM-free downloading (Warp Records for one; www.bleep.com) but they are few and far between.
Boomkat is also good but is more of traditional mail order place (i.e. CDs and LPs). You can listen to pretty much everything through their website though; www.boomkat.com
