How to store a car?

I am making a number of changes to my track car and it is taking alot longer than I first expected, to the point where one wheel is flat, spiders have moved in and the battery is flat as a pancake.
Its a 2003 car with alarm immobiliser airbags etc, should I disconnect the battery? I have a motorbike trickle charger so will be using that to charge it again (over a long time), should I put it on axle stands or anything?
The petrol tank had only a dribble left when I parked it up and that has since turned to vapour.
