Zetec auto box ...

hi , my mrs 2003 focus zetec auto box is starting to thump a bit changing gears now its approaching 70k miles. my question is, if i change it for a new one or even a recon one, is it a simple swap. is the box governed by an ecu, is this a plug and play, or does it adapt. or do i have to take it too a stealership to be put on their computer. ..............thanks
