I wouldn't say the immediate vicinity of Waterloo is all that good for real ale but if you're willing to walk for ten minutes you can get to the Market Porter in Borough Market. They usually have a very handy selection on tap. There's also a few other boozers around that area that are worth a visit (Bunch of Grapes etc.).

Try a place called Brew Wharf also in Borough Market, they stock many ale's as well as beers from around the world.

My 2 favorite pubs are
Market Porter (great real ale pub)
The Rake (tiny place but normally a fantastic selection on tap)
There are so many good pubs around Southwark.
Rose and Crown is nice, proper locals boozer, very small but has a good selection of Youngs on tap..
Also round the corner from them is a German Beer hall.. underground jobbie. So if you fancy a Stein of Paulander and the likes then give that a go
