I am just about to replace the old too-small door mirrors on my S3. Not sure what mirrors to get yet, based on other posts maybe Mazda MX5, Audi TT or BMW Z4 depends what I can get. Question is will I need to fill the holes left by the old mirrors and make new holes ?

Just had a look at your car...... its got the S1/S2 mirrors so you could also update your mirrors to the stanadard S3/S4/V8S mirrors which are off a Citeron/Jag 220 IIRC which you can get from here:

that way whilst updating your car you are still keeping it look original

When I fitted TT mirrors I left the old mount in the door but cut off the bit that sticks out to leave a fairly flush surface to mount the new mirror on. The TT shroud needs modifying to match the door profile but does cover all the old mount.
I looked at fitting S3 mirrors before going the TT route, but the S3 ones seem to mount in a recess in the door, hence some fibreglass skills may be required if you go that way.
