Fitting the manifold back on...

Use gasket sealant (e.g. Fire Putty) or not?
How about the downpipe joins?

Just use a fine smear of exhaust joint sealer, worked well for me

I'd draw a file across the manifold flanges before fitting, you might (or might not) be surprised how un-flat they are.
