I'm going to get a gopro for use with an external mic which I know a gopro 2 housing can take, but does the new gorpro 3 housing have a gap for the mic in via the mini hdmi?
No, the GoPro 3 housing doesn't have any ports etc, you would need to use the "frame" mount, which isn't as protected. What about a separate recording device?
